From what I can remember, trading in materials only gave you reputation gains (faction rank), not marks. Was it really traded for marks?

Yup, that's how I got most of my faction gear. You got 5 crucible marks for 50 material. Which was good for non PvP players, sure the exchange rate was a bit men but it beat PvP hands down.
