I was thinking about this all day, and I believe you articulated the problems with this latest HotFix very well. Essentially, Bungie is punishing players for being strategically minded and utilizing tools already provided to accomplish the task at hand. It's equivalent to getting mad at someone for putting a puzzle together center pieces first instead edges first. And then shooting them in the head if they grab a center piece.
It just seems like it defeats the purpose. Which is to complete the puzzle with the pieces provided. And the players decide which way fits their own strategy.
I personally think that the Vex Mythoclast nerf, and the kill zones on the Templar stage of The VoG is more of a response to all the videos of 2 man and 3 man teams beating the VoG, and less of legitimate issues. Basically, Bungie wanted a very hard raid experience, and are tired of people finding more economic and strategic ways to accomplish the task. I don't know, and I hope not, but it does just seem like a case of petty manipulation.
