Superman Prime can do literally anything, he is basically God. So of course he can lift Mjolnir.

Well, Mjolnir cannot be lifted by [i]anybody[/i] not deemed "worthy" by Odin, or if it isn't willingly given to somebody by Thor...but on the other hand, Superman-1,000,000 could just use his omnipotent powers to say "-blam!- you" to Odin's seal and pick it up anyway.
