I don't think we will fight the Witness directly, but I do think them and the pyramids will be destroyed before final shape, which I think is gonna be about the Vex.

How will Final Shape be about the Vex? The Final Shape itself is a concept born of the Darkness which is the end of all life in the universe except for one civilization left standing

The Vex are technically the first civilization, created before the universe itself.

Before the universe itself?? No. Not at all. The universe had to have been already created for the Vex to exist. Also, that has no bearing on the Final Shape at all.
