Make sure not to shoot the puzzle with any weapon that has explosive rounds, e.g. Sunshot you currently have equipped. Explosive payload may activate multiple nodes when shot. If this is not what you're experiencing, a more detailed account on what the actual issue is, or a video of it might help.
