It doesn't though.
You don't lose the completed Bounty if you stay.
You do lose the free Legendary you'd have gotten at the end of the run by leaving though...

Also, technically its not a free legendary given that you need to offer up runes to the chalice.

It literally doesn't. You don't gain anything from leaving early. Thus there's no incentive to actually do so. It's merely not particularly punishing to leave early. That's not an incentive, that's lack of a deterrent.
