I don't know If i like the institute, but I like their leader. If I join the railroad, will that quest line have to end with killing him or is there a way to be diplomatic about it? Anyone who's been to the institute knows why I don't want to kill the father guy.

There's a point of no return with the 3 main factions, where if you continue with them, you'll become enemies with the other 2. I sided with the Institute, and had to wipe out the Railroad and the Brotherhood. I'm assuming the others would be similar.
