Seems to me that something significant changes to the stage from the start of the fight to after Atheon has been killed. The pedestal comment threw me a little, I've explored a whole lot around the stage after the Atheon kill, however I've never tried the platform between the portals, on top yes, but never under or anything of the sort, for fear of dying...
