Has there ever been a time, outside of the games, when a Spartan, or team of Spartans, came into contact with the Flood? And how did they fare against them?

Sort-of. Halo: The Flood describes the Master Chief's encounters with the Flood on Alpha Halo. The Flood nearly killed him.

Yeah that's right. I always forget they made that novel. Hell I don't even remember anything from the book. Except Chief coming across a dead Sergeant in the Library.
