Could the Legendary ending in Halo Wars be referring to how the flood got on the Spirit of Fire?

Most likely. How the Flood got aboard, however, is quite the mystery. Containment systems wouldn't have allowed the Spirit of Fire to escape if any Flood were detected onboard, and there's no way anything survived that slingshot maneuver if it was on the external hull.
