I have a few questions: First, we need to play Halo over XBL sometime. (I guess that wasn't really a question) Second. What is the deal with plot holes in Halo 2? How did the Flood get released on both the Forerunner mining installation and on Delta Halo? I thought that Installation 04 was the only installation with a Flood outbreak. Also, how does the Gravemind get around? Is his resting place on Delta Halo? How does he grab Chief from the water after Chief kills regret? How does he get to High Charity? Third. Did Bungie originally intend to kill Johnson in Halo CE? To one who doesn't read the books, it would make no sense that he dies in Halo CE and reappears in Halo 2 (in fact, when Halo 2 was released, I feel as if some people might not have recognized Johnson from the first game).

The Flood hijacked Installation 05's slipspace conduits and therefore could get anywhere they wanted on the ring, so their first port of call was the Library to ensure not only that they secured the Index but also infected any samples that were stored there. Back when Bungie started on Halo, they had no idea that the series would be as popular as it ended up being and so they had no plans for a sequel - they were planning to move onto a fantasy game which is largely what Destiny ended up being based off. So yes, Johnson's death was originally intended (directly or indirectly) to be permanent.
