They could just let us trade Vanguard marks for Crucible marks (at a slightly uneven rate of exchange because you have more opportunities to earn v-marks) Or, they could just allocate marks the same way they do with faction rep for completing missions etc that way if you are wearing a faction item, whatever marks you earn would automatically be allocated so you could spend on faction gear instead of vanguard gear. Doesn't really make sense to me that factions would only except crucible marks. Which is why I also think that faction heads should give their own bounties in furtherance of [i]their[/i] goals and reward for that as opposed to just generic Crucible activities that only Lord Shaxx should be interested in.
