How come the PoA was docked in atmosphere on Reach, when it was explicitly stated it was space docked in TFoR?

That could be an inconsistency. If so, remember that, game lore first, book lore second.

Bungie (and 343) explicitly stated TFoR was primary canon.

Actually, Bungie's canon policy was that games trumped the books if there were any contradictions.

As the Autumn was preparing to leave Reach, Keyes received an urgent message from Halsey to return to Reach to receive an important package.

How come Master Chief is in cryo in the loading bay? He didn't enter cryo sleep until after they had left Reach space. And when Combat Evolved starts he definitely isn't in the loading bay. And it is Chief, not Linda, as Marcus Lehto confirmed.
