What were the reasons for the different covenant aliens picking the sides the did during the brute overthrow in halo 2? Ex. Why did the grunts side with the elites and the drones with the brutes?

According to the books some brutes suck it out with the elites after the Great Schism and even went back to Sanghelios with them as well as some grunts. The engineers disappeared for the most part as well as the prophets. The jackals went back to being pirates and scavengers.

That was simply a gameplay choice to make it easier for the player to know who to shoot at when playing as the Arbiter. In reality, it was a lot more chaotic on who sided with who.
