So what secondary weapons are there? and can you customize the color of specific armor pieces?

Just shotguns and no...

Your secondary weapon is typically your special weapon. It can be a Shotgun, Sniper, Fusion Rifle, etc. You cannot customize the color of specific pieces, but you can get shaders to change the entire color palette of your armor as a whole!

Alright I've been confused since they've always shown us three weapons in the past, I guess they thought it was easier having two slots

Your best bet is the faction vendors. You'll have to rank up in crucible first though.
