The main reason the Forerunners lost to the Flood is because they treated it as an infection rather than as a martial matter, initially. I'm sure if the Forerunners handled it completely as a military affair, they would've had a much better chance at defeating them, if not, successfully quarantining them. Their underestimation of the Flood was their downfall.
