I'd assume so. Breaking down atoms is a pretty precise process so I don't see why a ghost couldn't pick out a guardians original body and leave the new parts.
Of course this is all assuming that the gravemind doesn't just infect the ghost/traveller or use bungie's favorite superpower, paracausality.

May I have a quote where it is stated they can alter your subatomic structure?

Okay I've searched the internet high and low for it but I can't find the quotes for the invective exotic bounty crucible part. It goes something like "prove to me that you don't spend most of your time in the crucible as atomic goop" If you want to search for it yourself you can but I can't find it.
