Its physical form may have been destroyed, but the Gravemind from Halo 2/3 is still alive.

Ah ok I'm well aware that the gravemind can contain his memory if a new one is created and we know that there are still flood on spirit of fire

There is also Flood elsewhere in the galaxy in containment facilities, or worse, outside our galaxy.
