If I was truly forced to do the thing that violates my hypothetical religious beliefs then that would be unconstitutional. A clerk can always resign and I would resign or quit if my job required me to do something against my beliefs.

I'm a smart guy so I would realize that it's both illegal and not doing my job if I didn't hand out these marriage licenses. If I thought it was a sin to do that then I'd rather be jobless than openly sin against my god. Anyone who is in that position should really just quit.
