How come Master Chief is fighting the covenant in 4 if the war ended in 3?

Like any great empire, once it is defeated, it does not simply cease to exist. It fragments and fractures. What you see in Halo 4, is simply the largest fragment of the Covenant, lead by Jul 'Mdama.

The faction of a covenant you are fighting are a storm faction led the Jul 'Mdama. They disbelieve in peace with humanity and well.....

"Storm" is simply a position and rank held within Jul's Covenant. It is not indicative what the overall faction is like.

Are you talking about when Locke meets the arbiter? I don't think Arbiter exactly is hunting chief down, but he realizes it's important to figure out what he's up to, so he helps Locke.
