If you'll notice, in the intact version of the ship, the old logo is there.
However, when we get to the crashsite on Requiem, we see the post-war logo. That is an oversight.

It is also clearly visible on the holographic interface Cortana brings up when she wakes up Chief, as well as appearing on nearly every other control panel or computer monitor in the level "Dawn."

Again, an oversight. Let's also not forget the Dawn is portrayed as a Strident, not a Charon.
