Remember how in Halo 3, Spark talks about how his memories were compartmentalized in case he was ever captured by the Flood. That's what 343 Guilty Spark is. The compartmentalized version of Chakas. When Spark was nearly destroyed, it removed all the barriers keeping his memories compartmentalized. Thus, Guilty Spark was no more, and Chakas had returned.
