Not necessarily the ending of the whole game, but the ending of several missions in Mass Effect 3. *cough* Tuchanka *cough*
"Would've liked to run tests on seashells....."
I cried.
That, and the end of the Overlord DLC mission in Mass Effect 2.

Run the Tuchanka mission with a renegade play through. I haven't played the game since.

The very first time I played that mission, I did the Renegade option. Why.

A video game has never made me feel that dirty.

I felt like a despicable person after doing that. I was trying to get both the Krogan and Salarians in my alliance. Instead, I was forced to watch one of the most heart-wrenching scenes to ever exist in a video game.
