this has been known for a long time and the reason has also been known for a long time
If you get something on the side like items or Glimmer then you can't take the banner
You can't get anything anymore, then you can take it

Do you mean that if I pick up anything after the 1st encounter ends (e.g. orbs, glimmer, etc.) then I can't rally to the flag? Wow, Bungo, that's some pretty dumb logic/coding. And why is it not a problem in the next room?

This is a desync issue. On the screen, you will see glimmer and XP gains accumulating. Once those stop, you can rally.
