They still exist. Not everyone is eligible for the SPARTAN-IV program.

Are they a division of the UNSC or are they just contacted by them? Weren't they a counter-terrorist group or something along the lines of that prior to the Human-Covenant War?

They were used for counter-terroristic ops prior to the Human-Covenant war, and proceeded to purge ships navigation bases during the war to stop the Covenant from finding earth

They fall under NAVSPECWEP, so they are indeed a part of the UNSCDF. They aren't exclusively counter-terrorist, but they have been used in that role before.
