So, is there any reason to killing atheon? He didn't do jack shit for vanguard.. Except for kabr and other guys but they just came to -blam!- shit up.

Atheon was the CEO, if you will, of the Vex experiments in the Vault of Glass. The purpose of the Vault was to write the Vex into reality itself, becoming a law of the universe. They also hoped to manifest the power of the Gorgons, Templar, and Oracles outside the Vault, and Atheon was the key to that happening.

I meant, is there any reason why vanguard want us to invade vault and -blam!- shit up? We -blam!-ed up crota because he -blam!-ed up us. But what about vault?

For the reasons stated above. The Vanguard got reports of the power inside the Vault from Kabr, and spent a while trying to look for it (Cayde-6 seemed especially interested in it). It was found, so they formed a fireteam and sent them in.
